I refused to believe that such a great app as Pixelmator does not have an easy way to do this, so I did poke around a little bit and found out that it is actually very easy to do in this version. So I thought I might just share this, for those who would like to accomplish the same: In Pixelmator Pro you can simply use "select color range" for this.
You can reach it via the vertical tool bar on the right hand side of the applications window. Fill it with the desired colour. Right-click on it in the layers panel and select Create Clipping Mask. The original layer will supply opacity information, the clipping mask will supply colour information. If the logo is against an opaque background then you have a load of different ways of doing things, but let's stick with clipping mask.
Isolate the object from its background as follows: 1. Think of a Jackson Pollack with 10, pixels of black and the other , pixels are different colors. How would you select just the 10, black pixels if you want to turn them all transparent? So, not sure how to even attempt method 1 or 2.
